What happens if you kill Flowey in pacifist run?
You can choose to kill or spare him. Surprisingly, it doesn’t matter and won’t effect your ending as if you don’t kill him, Flowey will. Flowey will run away, and you’ll get a phone call from Sans. After the phonecall, Flowey will come back and give you a clue.
Can you kill Flowey and still get true pacifist?
If Flowey is spared, he appears after the Neutral Route phone call and provides a hint to the protagonist on how to get the True Pacifist Ending (but not if they aborted the Genocide Route), but if he is killed, the game immediately returns to the title screen.
Should you kill Flowey?
Killing Flowey at the end does not count against your Pacifist playthrough. The only argument against killing Flowey at this stage is as confirmation that you’ve done everything, since Flowey will give you a hint about what to do next to get the True Pacifist ending. It’s your decision, though.

Flowey has a malevolent and cruel disposition, berating the protagonist for not following his “kill or be killed” philosophy. Despite this, he also criticizes the protagonist at the end of the Ruins if they killed any monster.

The reason Sans hasn’t died yet is because he doesn’t age, and that’s because Sans doesn’t have a soul. His body is only a shell of itself, not quite alive, but still there. This explains why he is SO short.
